This guide is spoiler-free story wise, anything else will have a spoiler tag. This walkthrough is based on a game played on normal mode and without using goodies (but I have listed their location).
Harburg
(Main journal entry)
-Meet client at Clockwork Mansion in Northern Harburg
After viewing the intro and choosing game play options, you are introduced to the main character Mel, who is being assigned a job. First, she needs to meet the client to get the details. You can't explore the town yet, so head north to the Mansion. Once inside, head to the 3rd floor balcony and speak with the cloaked man in red.

-Retrieve family heirloom from Darkthropkeep in Eastern Harburg
Now that you have the details of the job, leave the mansion and head east to the forest area of the city. You'll see the keep/tower, but find that the door is locked. Mel mentions there must be another way in and sure enough to the left is a hole with a grate on top. Simply go up to it and Mel will remove the grate allowing access to the keep.
Darkthrop Keep
Tip: Mel has the ability to steal from the enemy party. If it is successful, you will gain extra gold or items.
Once inside, pull the switch to open the door next to the spikes. Next floor down, pull the switch and walk past the spikes to the north. When you pass the spikes they will raise up again, blocking your path back. Pull the next switch then just push the metal ball into the alcove beside the small plant. (If you get stuck, you can use the "emergency exit"). Now proceed through the open gate. Find and pull the switch on the northern wall to open the last door to the east. (The locked gate with a chest behind can't be opened yet) Once through that door head south. Watch the small scene, collect the item, and then leave the keep.

Head back to the mansion and deliver the item to the client. Watch the scene that follows. Now go through the northern exit of Harburg to Shadow woods.

Tip: The dragonflies take 3 hits to defeat and hit Mel for about 10 damage each time, so be careful.
Make your way west. You'll eventually come across the cave system. Explore the caves and head to the northern most exit to continue on. You'll pass through another small cave system and then enter Brightwood Forest.

There seem to be no enemies for now so head to the left till you reach the sign. It says Thais is to the Northeast so that's the path to take. (A wolf's howl keeps Mel from going in the other directions anyway)

Tip: Checking the red mailboxes will give you the name of the building its in front of.
Once you enter the city, the game suggests you stay at the inn, but its not needed. (you'll see why later) The city is divided into 3 different districts: Shopping, Lamplight and Noble. Be sure to explore the city and chat with the citizens to familiarize yourself with them. (I've listed areas of interest and additional quests in the charts below) When finished, head to the school of War and Magic located in the SE area of the city. As soon as you enter, watch the scene and get your first assignment.

-Retrieve statuette from Harpsbren Manor and bring it to Professor Gray
Once you leave the school, Mel will rest until nighttime. When she wakes up, make your way north to the Ely Harpsbren Manor in the Noble district.(The Boars Head Tavern is still open, stop by on your way to the Manor to visit Edward if you wish) When you try to open the door, you'll find that its locked. Watch the scene, and then you'll gain access through the window. Head to the second floor and pull the switch to open the metal door. Now when you try to go through it, it closes before you can get through. Pull the switch again and try to go through once more. Watch the following scene then grab the statue and return it to the Professor. Mel can now begin her training, but first needs a place to stay. If you haven't already rented an apartment in the Lamplight district (SW side of town) go ahead and do that now. The rental agency will give you the key for 20 gold coins. Go to apartment 2B, unlock the door and sleep in the bed. Mel can sleep there anytime now afterward to refill her health. Watch the scene then control will switch to Ta'ijel.

Flip the switch to turn the location "on" When you find other locations, do the same to activate them. Now go up to the box, select an active location and pay the fee. Then just go up to the mirror and you will be transported to that new area. (This is your first active location, so you won't be able to travel anywhere yet.)

You are now free to explore the Forest and while the game restricts you from going everywhere, you can visit Moo Hatchery to the South (activate the magic mirror express there) and Chateau Lenore to the West (for additional quests). Level up some and collect gold for supplies, you can always rest in your apartment for free to refill health. When ready, head west to the ruins. Once you cross the western most bridge, take the northern path to the ruins or the southern path to Chateau Lenore.

Tip: The enemies here can hit rather hard, but do give great amounts of gold at this point. Stock up and remember to buy a few cassia leaves and use the inn to refill your health!
You can now explore the area. When ready, find the skeleton guardian to the east and give him the password. He tells you its been changed, so go back to town to find someone who might know it.

The shop is located on the second floor of the inn. Speak with Herb and tell him you're interested in a coffin. You have a choice of any coffin you see. Red is 30g, Yellow is 60g and Purple is 90g. Go up to one to purchase it. As far as I can tell it doesn't matter which one you buy as Vivane will accept any of them. Talk to Herb again and ask to be put on his mailing list. Not sure what this does yet, but Ta'ijel seems happy to do it! Bring the coffin back to Vivane and get the new password. Now go back to the Skeleton and input what you were given (seems to change every time you play. The 2 times I played I got "slime" and "skeleton"). Now make sure you've done everything you want to do here since this is the last time you'll be able to come here in this part of the game! Enter the portal then control switches to Mel.

First go to the school and speak with Professor Gray. He will tell you to seek out other intelligence agencies (buildings with tree symbols) and learn new skills. Now head to the Castle and speak with the King. He will give Edward Excalibur, a sword in which you can place different gems to change its properties (like the Orb staff from AV1) and also instructs him to find a wife or one will be found for him when he gets back. Upgrade Stella's equipment and buy some supplies/scrolls, then head out to the Forest.

Mel will need the climb skill she learned from the intelligence agency to descend the rope. The mini dwarves will attack you (easily beaten), but the regular dwarves you can talk to. You'll eventually come across a long stretch of railway that leads to a Poltergeist. With Te'ijal and Galahad in the party, he goes down quickly and easily! Grab the pick axe (sparkle) behind him and go back to Gheledon. While you're there, buy some equipment for Te'ijal and Galahad before you head to Red Rock Pass.

Red Rock Pass
Return to Brightwood Forest and follow the sign North to Merchant Road and to a cave called Red Rock Pass. You'll see a merchant lying on the ground next to it. He tells you his merchant card was stolen and you agree to retrieve it.

Navigate through the pass and you'll come across a group of bandits. Heal your party before you go up the stairs to them, because the fight will automatically start after a short scene. The group of bandits go down without to much of a fight as long as you have Galahad and Te'ijal in the party, just keep an eye on Mel and Edwards health. Check all the corpses to collect the merchant card. As you probably guessed, when you try to return it to the merchant outside the cave, well he won't be needing it anymore so take your new card to the locked door that was in the pass and swipe the card to continue on. (Or swing by Thais first and rest in your apartment to refill your health if needed) The pass will lead you to Sinoa Plains.

Tip: Enemies here can poison you, so you can either wear serpent amulets, purchase extra Marsh Teas or use Stella's Cure magic.
At the intersection, you can either go west to Stormbend or south to Witchwood. Head to Stormbend first. You may want to hold off on fully exploring the plains till you get to town, rest at the inn and finish upgrading equipment. (Plus some areas require a canoe to get to.) Mel doesn't seem to care about the blind man near the southern waterfall, so just remember where he is for now.

Intelligence Agency
The test here is like the mastermind game. Place an object on each of the tables and pull the switch. If the table glows red, its the wrong item and wrong spot. If the table glows yellow, its the correct item, wrong spot. If the table glows green, its the correct item and correct spot. Move/replace the items until all the 4 tables turn green.
Mel will learn the ice skating skill. With this she can skate across frozen ponds.

Tip: The inn in Aveyond is a convenient place to rest in this area if you are running low on health and Stella's magic.
Now that Mel has learned to ice skate, you can cross the frozen ponds and fully explore the snowy forest. The caves are dead ends (except for one with the sign). Collect all the treasure, upgrade Excalibur and you'll eventually come across Quin Castle (in about the SW section of the area). There is a sleeping girl there on an ice bed that you can't awaken. Edward suggests going to town for help. Thais is the closest town so you should be able to find a clue there!

Return to Thais and speak with Rita at Thais news. You finally have a story for her paper! Shell give you 100 gold and when you leave and you can read the news story on the wall in this and other towns. If you swing by Quin Castle, you'll see people start to show up to wake Beauty, but nothing's really happening yet. Go to Moo Hatchery and hatch the easter egg and collect a bomb egg from your first pet. (He's in the barn next to Willette). Remember the first boarded up door way back in Darkthrop keep? Now you can finally get through! (Witchwood will be your next destination should you not want to return there)

Take the MM express to Harburg. Enter the Keep itself. If you didn't before, enter the side bedroom and pull the switch. This lowers the set of spikes in the sewers. Now enter the sewers and blow up the door. Enter the small room and pull yet another switch. What did that do you ask? Remember the locked gate with the chest behind it in the sewers? Its now open! Go and collect your new serpent sword for Galahad! Only one place left to go for now, Witchwood. Take the MM express to Stormbend and exit via the southern path in Sinoa Plains.

Tip: The Hags can curse you so have some witcheye root handy!
There are small paths through the trees so if it seems like you can't get somewhere, don't worry you can make your way around the trees! Don't worry about the Spider's Den for now and when you see the signpost, follow its directions eastward to reach Witchwood.

In the first house, you'll meet a familiar face from Aveyond 2. She tells you more about Beauty and what really happened to her. Speak with her a second time and she gives you a warning and leaves to try and catch herself one of the suitors at Quin Castle. You know the drill by now, speak with the wicked witches, buy supplies, and do quests. When you are finished, purchase some eyedrops and visit the blind man in Sinoa Plains.

You can easily make your way through killing the small spiders as you go. When you come across the mother spider, just go up to her to start the fight. (even though Mel is not too keen on the idea) The spider will call for her children during the fight, but they go down in one hit like the others. Its really an easy fight at this point so you should have no trouble!

Speak with Eston next to the southern waterfall and give him the eye drops. He will leave for Quin Castle. Since Quin Castle is the final stage in this chapter of the game, now is your last chance to do any quests you may have skipped, level up some, or buy things. Visit Moo Hatchery one more time and collect eggs (you'll need 1 bomb egg for the door there in Istir forest and 1 spider egg for the boss) Once you enter the castle and defeat the boss, the game gives leaves you with a "to be continued". There are 2 optional stages you can do before hand:

Tip: Carry plenty of green warp eggs, cassia leaves, pumpkin pies and Auquifoliums to help you survive this area and the next!
You can get here by using the southern exit in Harburg. The orcs can be difficult, especially a group of 4. Don't be afraid to use a green warp egg if a battle goes badly! Heal after every fight. You'll come across a southern cave that leads to the catacombs, the only place these woods lead to.

Tip: The Grimm Reapers cast death which you can't protect yourself from, use a green warp egg if 2 people die and there is more than 1 left and have Te'ijal use drain to attack because her weapon will not hurt them.
Your goal is to flip switches to unbar the doors. The first switch is in the room to the left in that first set of three door there. That opens one of the bottom doors on the left side. Go in there and flip the next switch. That opens the main metal gate on the first floor. Go south through it to the next locked gate. There is a switch through the door on the right side that will open it. Proceed and you'll see the skeleton guardian who wants a death certificate. Te'ijal and Galahad don't have access to theirs so you can't go any further. If you're done exploring, use a blue warp egg to leave.

Tip: The ice pixies in the cave can cast sleep on the whole party, wear the sleep amulet if you are having trouble.
First head to the boarded up cave and blow it up. Collect the treasure there if you wish or just go straight to the castle. Once inside, you'll see a line of suitors waiting for their turn. Talk to the witch and she tells you one got past her so go into the next room and watch the scene. Make sure you are all healed because a battle will follow.

Well she did warn you not to mess with her plans but too bad! She will attack, call frogs and cast curse and poison. Use a spider egg to poison her from the beginning. Have Mel heal status ailments and health. Attack with Edward and Galahad and drain or attack with Te'ijal.
